A lightsaber is constructed by a Jedi Padawan when he comes of age. The hilt is made by hand, then the Padawan must go to a special cave on the planet Illum to find a crystal to use in his/her saber. The crystal is placed in the hilt during a ritual that requires intense communication with the Force. Then the construction is complete, and the weapon is ready for use.
Yoda's lightsaber is technically called a "shoto," which is a short lightsaber. Only a handful of Jedi, including Anakin Skywalker's Padawan Ahsoka Tano, use a shoto along with their original lightsaber, which is not an easy thing to do.

He made a new saber with a new crystal (lightsabers' color is determined by their crystal.) Most crystals at that time were either blue or green so he didn't have much of a choice. And yes, it was his personal preference, though lightsaber colors had symbolism in the Old Jedi Order. And Lucas wanted to have some different saber colors would be my guess. ;)
