I am running Tux Paint on Ubuntu 9.04 Jaunty Jackalope. Tux paint did not ask where to save the image. I could find the saved image in ~/.tuxpaint/saved
save it to a picture file
The images you've saved in tux paint are files. On my computer I can locate them by navigating to my home directory and opening the hidden directory labeled '.tuxpaint' then opening the directory labeled 'saved'. "The directory/folder where Tux Paint saves files may be changed. This can be used to save pictures in a student's home directory on a network drive or shared drive, rather than locally on one particular workstation." - http://www.tuxpaint.org/features/

yes. gif can as well. the program that you are using has to support transparency, however. Paint can save images as a png file, but you cannot make anything transparent with Paint. Both GIMP and Photoshop will allow you to make a file with transparency, and there are a number of formats that support it (including png).
