It is located behind the left rear interior quarter trim.
On a 1998 Ford Explorer : I believe the RAP module is inside the storage area where your tire jack is ( cargo area , drivers side , behind removable plastic panel )

The powertrain control module (PCM) is visible from the engine compartment. It is in the firewall on the passenger side. The rap module for your keyless entry should be in your jack storage compartment (at least it is on the 4 door)

I'm not a mechanic / technician , but the only way I can think of changing the FACTORY keypad code would be to change the RAP module and then reprogram your remotes to operate the new RAP module
