There is no trainer in Pokemon Platinum with a Manaphy. However, you can trade with someone who has a Manaphy, or complete the special Ranger mission in Pokemon Ranger and transfer the Manaphy egg over to Pokemon Diamond, Pearl, or Platinum.

It depends on the strength and ability of the trainer. It's how it works in the games anyway; the better you are and the more gym badges you have, the higher the level of Pokemon that obey you. In the movie, mewtwo is very strong, and he's probably quite a high level. Also, Ash is quite young (as it's the first movie) and he doesn't have many badges. So I'm guessing (based on the way Pokemon obedience works in games) that he would be rebelious towards Ash. If a very experienced trainer caught it, it probably wouldn't. However, based on what you see in the films.. I'm guessing he would be rebelious towards every trainer. Mewtwo despises humans having control over Pokemon. Hope that helped.
There is no such code for that. The game can only allow you to have Pokemon up to level 100. No Pokemon over level 100 exists.

After you have beaten all the 16 gymleaders, go to Professor Oak and he'll give you access to Mt. Silver, where Red is. Be careful though, Red is a strong trainer with Pokemon over level 80.
