It's located in the fuel tank, which can be accessed inside the cabin, underneath the parcel shelf (where the soft top rests when down). Remove the carpet, and fuel tank shield held by multiple 10mm bolts. The oval cover underneath is connected to the fuel pump.
The 1999 Mazda Miata is a returnless fuel system. It has a Fuel Pressure Regulator in the tank (above the fuel pump), and a snub at the end of the fuel rail.
Behind driver seat under insulation is a lid with screws, remove and youll see a fuel pump..... hooray

The only fuel filter on the 1999 Protege is a "sock" on the fuel pump pickup tube inside the gas tank. The sock can't be replaced seperately from Mazda, you have to replace the fuel pump which does not include the sending unit.
Unless there is an access panel in the trunk then yes it must be removed.

Shop manual says to remove the package tray (under the carpet behind the seats) and then the fuel pump cover. Lots of fiddly carpet tacks and small bolts, but not hard to do.
