It depends what you mean. Food is made up of many kinds of molecules- fats, proteins, carbohydrates.
The energy of these molecules is stored in their bonds. C-C bonds, C-O bonds O-H bonds and C-H bonds.
When the food enters your body these macromolecules (proteins etc..) are broken down by specific enzymes and form metabolites. (bonds are broken release energy and new bonds made require energy). Different metabolites feed into a catabolic pathway (some enter at glycolysis, krebs cycle, B oxidation pathway) and are oxidised to release energy. Energy in the body can then be stored in the universal energy storage molecule called ATP but some energy is released as heat.
Conversely, the macromolecules can be resynthesised and stored ready to be broken down when required. Fats are stored in specific fat cells around the body.
