Various places. First, loch Leven castle, from which she escaped; then, Carlisle castle, Sheffield castle, Sheffield Manor, and finally Fotheringay where she was put to death. Also Bolton Castle in Yorkshire and Tutbury Castle in Gloucestershire

In a number of places. She was a "guest" at Bolton Castle in Yorkshire for a while, then escorted to Tutbury Castle. Eventually she was held for many years at Fotheringhay castle, Northamptonshire ( near Peterborough) , where she was eventually beheaded.

Several places, she was moved around a lot because Elizabeth was afraid of Catholic supporters having any access to her. Tutbury was one place, Chartley another, as well as Carlisle in the North. I think most were as far away from the sea as possible so Mary could not be rescued by a foreign invading army. Her final prison was Fotheringay which is where she was executed
