All regenerations hurt the same.
Imagine it as every one of your bones and muscles in your body twisting, stretching and shrinking. That would be extremely painful.
The story of regenerations have been changed a few times since the original Doctor Who in the 60's.

The Eighth Doctor experienced amnesia as a result of post-regeneration trauma (the 1996 television movie); uniquely, the Doctor was 'not alive' at the time of this regeneration. The regeneration from the Ninth to the Tenth Doctor sees the Doctor unconscious for most of the next fifteen hours ("The Christmas Invasion"). The experience is also traumatic enough to cause one of his hearts to stop beating temporarily. The regeneration of the Tenth Doctor to the Eleventh Doctor was particularly violent, causing severe damage to the interior of his TARDIS, shattering the windows, setting the console room on fire, and causing the TARDIS to plummet towards Earth (The End of Time).
Regeneration is the reformation/healing or regrowing of cells and or limbs. Most usually if you chop a sponge it would regenerate if not make two sponges.

Its most likely just some soreness happen either when you twist wrong or do strenuous exersize if it continues to hurt i recomend visiting a doctor
