For a time, Confederate President Jefferson Davis was not only the Commander in Chief of the South but the general in chief as well. Davis was deeply involved in war strategy. Davis had a strong military background having been a West Point graduate and once was the US Secretary of War. With that said, and to add to the answer stipulated before, major commanders were Albert Johnston who was killed at Shiloh, and generals Bragg, Jackson, Longstreet, Beauregard and perhaps the true and foremost field general Robert E. Lee who commanded the premier Confederate forces of the Army of Northern Virginia.
