Independent Baptist churches (a category of church, not a denomination) answer to their own local congregations since they are normally congregationalist. The local congregations are answerable to God (based on the Baptist distinctive of the "Priesthood of Believers" whereby each member is responsible to God and has direct access to God).
Independent Baptist churches commonly fellowship with other likeminded churches in Associations or Fellowships. It is understood that these groups provide an opportunity for local churches to work together and support each other. However, it is understood that these organizations do not have control over local churches. If the local congregation drifts too far afield from the standards of the Association or Fellowship, they may be removed from such fellowship. However, this is an issue of collaboration, not control.

What is the difference in southern baptist and independent?
Southern Baptist is a denomination or organization of Baptists while Independent Baptist is a category of Baptist. Baptist churches are autonymous. By this, each baptist church is self-governing. In this sense all Baptist Churches are "independent." However, many Baptist churches choose to associate together in denominational groups. Southern Baptist Convention would be one such "denomination." Other Baptist churches may affiliate with other Baptist churches on some level but still call themselves "Independent." Other Baptist churches have no real affiliation and would also, understandably, call themselves as "Independent." While Independent Baptists, statistically speaking, may tend to be more theologically conservative than the average Baptist church, the actual beliefs of any Baptist church is really the decision of the individual church, so there is a limit to what extent one can know a Baptist Church by its label.

Although we do like to fellowship of those with a like mind as us, we are not a part of anything formal fellowships. Not all Independent Baptist churches are the same. Most hold to conservative beliefs and music and dress, where others do not. I am an Independent Baptist, and at my church most of the the women wear skirts and wear modest clothing (we do not condemn those who do not, but it is our conviction) but some do not have convictions or preach against wearing pants. We only use the Red Book Church Hymnal for congregation singing and use traditional Gospel music, but some use contemporary music. It varies on what region of the country you are in and just the individual church you attend. Hope that helped!
