The Commander-in-Chief of RAF Fighter Command at the time was Air Chief Marshal Sir Hugh Dowding. However, throughout the Battle of Britain there were serious disagreements between Dowding and other more junior officers and Churchill sacked (!) him in November 1940. Dowding had been Head of RAF Research and Development from 1930-36 and had played a key role in improving Britain air defences. He had worked out the specifications for the fighters that became the Hurricane and Spitfire, for example, and persuaded the government to convert all the RAF's grass runways to concrete.

Soon after the outbreak of the 2nd World War Britain established a coalition government consisting of all of the the main political parties. Tory leader Winston Churchill lead this new government from 1940 and so was "in charge" during the Battle of Britain..
