This is kind of complicated but Courtney was killed by Alison.. Alison was sent off to a mental hospital mistaken to be her sister Courtney. Alison was so filled with rage that she went back to Rosewood and when Courtney stepped out of the barn during the sleepover that night Alison killed her and threw her body in a hole in the ground..which later the gazebo was built over. So really, the whole time Aria, Hanna, Emily,and Spencer had never been bestfriends with the real Ali they knew to be missing but her mentally challenged sister, Courtney.

Then the night when they were in the Barn having a sleepover, it was Actually Courtney there. After Courntey & Spencer got in that fight, Courtney went outside and went to go meet Ian. When she got there she saw Ian, but then Ali came and they got into this 'Argument' Ali was going to kill Ian and Courntey, but she got to Courtney first. Then she left when she heard Aria ask where Spencer and 'Alison' were. That's why when Aria hired the Medium and she got the note 'Ali Killed Ali' It meant 'Alison killed Courtney' Hoped this helped!
