The UNSC (United Nations Space Command) are composed of humans and later during the Halo 2 era, Elites (Who broke away from the Covenant in an event called the Great Schism). The "bad guys" are the Covenant. A group of several alien races (Grunts, Brutes, Jackals (called Skirmishers in Halo Reach), Drones, and Engineers) that are determined to destroy Humans and achieve the "Great Journey". In Halo Wars and Halo: Reach, Elites replace the brutes (because the games are prequels).
First of all, the brutes replaced the elites after halo 2. the elites didnt replace no one, they were the covenants comanders, than the elites joined the UNSC after halo 2 and the brutes got promoted to commanders. And second, u forget the flood. Soooo yaaif you are evil then you get your horns/ if you are good you get the halo. it all depends on the actions that you make inside the game if you want to go evil do evil things. if you want to go good then do good things.
