(that being because Kira has mastered SEEN mode and so has Athrun) In the final fight between the Impulse and Freedom, Shinn displayed amazing skill. (throwing his shield at the Freedom then firing a beam at it to bounce off and hit the Freedom) It is argued that Kira wasn't fighting to his full strength but during the fight Kira aims for the cockpit of the Impulse, although Shinn almost instantly disconnected the top and lower half of his Gundam to escape any damage. After Shinn obtained the Destiny gundam and Kira obtained the Strike Freedom, the two never have a full battle as they are either interupted or the Destiny runs low on power (due to its overuse of the Wings of Light) and must retreat. Shinn is likely to have master SEED mode in the upcoming Gundam SEED Movie.
