This is debatable as most popular can refer to several different things. My personal choice is the X-Men and of course they are a group. However to say the most popular it is probably SpiderMan or DareDevil. The corporate image for Marvel Comics is Spider-Man, having been co-created by Stan Lee in 1962 with the input and assistance of Jack Kirby and Steve Ditko. Just as Mickey Mouse is the Disney Corporation logo, but his popularity has been eclipsed, so has Spider-man's popularity at times. Other arguably more popular characters have included: The Hulk, Wolverine and The Thing. The long term answer is probably between Spider-Man and Wolverine.

Kicking off 2000 with a movie, Spider-Man took the spotlight again, but now at the end of the decade there's Iron Man & Wolverine vieing for attention. As of right now its really close between Spider-Man and Wolverine with Batman at the threshold due to their success in films. As far as the score goes concerning dominant popularity at certain eras, shared or individual:

But one thing everyone should know is that Superman had a radio show during the 40's or 50's (The Adventures of Superman). Stetson Kennedy posted information about the Ku Klux Klan including most if not all of their secrets and activities, to children listening to the show, making them little more than a pathetic fraternity. This is what ultimately led to their downfall, inhibiting them from strentghening their influence any more (at the time they were seen as morally in the right,) So in the end Superman is the only hero to actually traverse the realm of reality and defeat a real supervillain, cementing him as the greatest hero.

I disagree. The most famous superhero of all time is, arguably, Superman.
Simply because; he was the first comic book superhero. Prior to Superman, heroes were printed in pulp magazines with a few illustrations. After Superman premiered, in 1939, there was a sudden increase in sales of DC comics.
He has become the iconic standard upon which all other heroes were based. His name lent itself to the genre. Prior to Superman they were only known as Heroes, after Superman, they became known as Super-heroes.
The answer to this question would simply be an opinion. Unless you ask me then you'll get the only correct answer.
