The main goddess of Troy was Pallas Athena, who had given the City its magical Palladium (a statue of herself inside which the soul of the City lived).
Troy could only die as a city if the Palladium was captured or destroyed.
When Troy itself was finally fated to fall, the ghost of Hector (the original guardian of the city) appeared to Aeneas (a captain of the city guard) and brought him the Palladium. The ghost of Hector told Aeneas that the Palladium must be taken to a new home in Italy, where the Palladium could belong to a new city, so that the new city would be Troy re-born. (The new city in Italy where the Palladium was the sacred guardian would be Rome).
Interestingly this means that the three most famous cities of the ancient world: Troy, Athens, and Rome: were all sacred to Athena. (Athena, Pallas Athena, and Minerva are three aspects of the same goddess).
Poseidon (Neptune) was also a special protector of Troy (and of Athens too), but Poseidon's role was secondary to that of Athena.
