Overall it was Neville Chamberlain until Winston Churchill took over in May of 1940.

For the Army it was first Field Marshall John Dill until 1941 and he was followed by Field Marshall Alan Brooke. There was also an Air Chief and an Admiral of the Fleet and together they made up the Chiefs of Staff but all three answered to Churchill.
