Except at the very end of the war, there was never really any formally designated second in command. Hermann Göring was generally considered the second most powerful Nazi for most of Hitler's reign. However, Hitler's personal secretary, a man named Martin Bormann, had enormous influence, since he had control over who got to see Hitler, and what information Hitler received. Heinrich Himmler (commander of the SS) and Joseph Goebbels (Minister of Propaganda) were also immensely powerful.
When it became clear to everyone, even Hitler, that Germany had lost World War II, Hitler decided to officially designate Göring as his successor; it also was clear to everyone that Hitler intended to commit suicide. Göring (who was not in Berlin at the time) sent Hitler a telegram asking for permission to take control of the government; Bormann got the telegram first and then used it to try to prove that Göring was a traitor. Göring was fired and ordered arrested.
Hitler killed himself on April 30, 1945, and Hitler's will made Admiral Karl Dönitz the new President, with Goebbels as Chancellor. But Dönitz was confined to the town of Flensburg (on the border with Denmark) and Goebbels committed suicide the day after Hitler. Dönitz surrendered on May 8, and his brief government was officially dissolved a couple weeks later.
Hitler never really had a "number two." As a dictator, he was too smart to allow anyone to hold a position that might be used to challenge him. In the first years of Nazi rule, Franz von Papen was Deputy Chancellor but had no real power. Rudolph Hess was Deputy Fuehrer in the Nazi party but lacked charisma - no one thought he could succeed Hitler as party leader. Toward the end of the war, Hitler designated Hermann Goering as his successor, but intrigues undermined Goering's standing, and in his last testament Hitler named Admiral Doenitz as his successor.
from 1933 to 1941-42, Goering lost power over to Himmler as the Luftwaffe had lost it's efficency and vitalness, and the SS gained supremacy over the Luftwaffe as the wehrmacht orchestrated several attempts on Hitler's life, hitler would come to lose faith in the wehrmacht and use the SS to fight his war, but the wehrmacht still fought though, it's the Luftwaffe that was useless after 1944 that gave Himmler decisive "second in command" title in favor of Goering
Hermann Goering was appointed Hitler's succesor on 1 Sept 1939.

Which one? Hitler's, remember, was the THIRD Reich. The first was the Holy Roman Empire, which lasted from 962 to 1806 (not quite a thousand-year job); the second was the Empire proclaimed at Versailles in 1870, which was formally dissolved in the Treaty of Versailles in 1919 - 49 years; and Hitler's power ran from 1933 to 1945, or 12 years.
The Nazi Party initially came to power in January 1933 when Adolf Hitler was appointed chancellor (prime minister) by the president. Over the next year and a half or so, Hitler and the Nazis consolidated power and reformed the government to suit their ideology. The Nazi takeover was completed in August 1934 when the president died; Hitler merged the offices of chancellor and president into a new office for himself: "Führer", which means "Leader".
