The one he teamed-up best with was T.J. "Stonewall" Jackson.

When Stonewall was killed at Chancellorsville, neither Lee nor his army was ever the same again. It may be no coincidence that Lee's health started to fail from this time, perhaps psychosomatic.
Thomas Jackson was his best general. ----
Lee worked most effectively with Stonewall Jackson, an eccentric genius, not popular with his men, and possibly a victim of assassination. The Army of Northern Virginia was never so effective after that.

James Longstreet might qualify for the title, but his reputation suffered when he was blamed for the Gettysburg defeat.
