The first boaters known to have to have gone by boat, raft or canoe the full length of the Grand Canyon was the 1869 expedition by Major John Wesley Powell.
It is possible to ride a boat through the Grand Canyon, but reservations must be made over a year in advance AND the ride is not exactly a "cruise" ship.

Garcia Cardenaz, a soldier under Coronado, saw it in 1540. Two Spanish priests recorded seeing it a couple centuries later. In 1861, American soldier Joseph Ives wrote about The Canyon, "This was the first, and undoubtedly the last expedition to visit this useless place."

The "other side" of Grand Canyon, otherwise known as the North Rim, is less visited, and not rightfully so. You can get there by a 21 mile hike across the canyon from the North Rim. You could also get there by car, but that would be 220 miles of driving. In any case, the when it comes to Grand Canyon activities the North Rim is just as good. You can hike, drive, climb there also.
