General-in-Chief throughout that year was Henry Halleck.

His three main armies were commanded by:

Joe Hooker, who was defeated at Chancellorsville, and replaced by George Meade who defeated Lee at Gettysburg.

William Rosecrans, who was defeated at Chickamauga, and replaced by George Thomas.

Ulysses Grant, who liberated the Mississippi, went to help George Thomas at Chattanooga, and would be promoted General-in-Chief, early in 1864.
