The rebellion is fighting against Galbatorix in the Inheritance Cycle because he is a tyrannical ruler who rules through fear and oppression, abusing his power and causing suffering to the people of Alagaësia. The rebels want to overthrow him and restore justice and freedom to the land.

well, if you were fighting a war against someone, and someone else helped those you were fighting against, what would you do? in other words, he kind of saw it as an act of rebellion against his directions... and usually, when there is some sort of rebellion, there's punishment. if the question is asking why he chose that punishment... theoretically, if someone wants complete control, they wouldn't want any form of conspiracy against them if they plan to succeed. so the easiest way to get rid of threats to someone's power is to kill.
