There were at least nine major civil wars during the republic and they had different factions. The war called the Social War was between Rome and her Italian allies. Then there were the factions of Marius and Sulla who had a civil war. Setoriuis and Sulla had yet another civil war. Next came the conspiracy of Cataline which pitted the followers of Cataline against the senate. This was followed by the civil war between Caesar and Pompey which in turn was followed by the first civil war between Octavian and Antony. (The second triumvirate was formed after the truce in this war) The triumvirate's war against the Liberators (Brutus and Cassius), the Perusine war which pitted Octavian against Lucius Antonius and Fulvia, and then the final civil war of the republic which was Octavian against Antony and Cleopatra.

As you can see, Rome had many civil wars during the republic and every one of them had differing factions.

I guess that you mean the civil wars of the Roman Republic. In the last 61 years of this republic there were 13 civil wars. The two factions involved in them were the populares and the optimates. The former championed the cause of the poor and wanted reforms to address their plight. The latter was a conservative faction which stood for the interests of the aristocracy and was opposed to the reforms.

You would have to be specific as to the civil war. The Romans had numerous civil wars from the Patricians and Plebeians in the early days to Constantine and Licinius.
