President Lincoln needed to make sure that the border states weren't taken over by the Confederacy or secede into it. Also it was a very good military resource, because they could launch attacks on the South with little travel distance.

It was also a matter of pro-Confederate forces within the three main border states to simply join the Confederacy. Delaware, being so small never presented a problem for Lincoln.
