I had exactly the same problem! I drove to the dealer service shop and some guy reset the windows by pressingthe control button up and holding in down for like a minute. Then he made the window go down and he held the button down for about a minute. It was repeated until the button controlled the window correctly. Each window was reprogrammed along with the sunroof. To reset electric windows on a Peugeot 307, just disconnect the battery for a while. Following the battery disconnect, neither of the electric windows will operate.
I have never seen a car with a battery for the electric window. The electric windows use the main car battery. If your electric window does not function properly, there is some other reason for it's erratic behavior. ie: intermittent short, faulty switch (my guess), faulty window motor, etc, etc.
Electric window problems are quite common on the rear "quarter windows" on the older MOPAR (T&C, Voyager, etc) vans. All manufacturers electric windows are known to fail occasionally, but these were common.

Check that alternator is charging battery properly and change battery to see if you still getting same issues. It can also be a leak in your car radio, burnt alternator diode, or a shorted coil in the central locking system or windows.
