The Jordanian waqf, not Palestinian officials, govern the Temple Mount. Israeli police provide security. The Waqf want only Muslims, because it is comfortable for them and they feel good about exercising power over others. They would be happiest with a situation akin to Mecca or Medina, where only Muslims are allowed to breathe the air.
The Israelis defer to the Waqf and do not want to risk World War 3 over some religious fanatic causing trouble.
The Israeli government is implicated in this utterly discriminatory policy. It is a true outrage.

Jewish Religious Law: Without the Holy Temple and certain purification rituals specified in the Torah, we don't have the required level of purity to be permitted (according to Torah-law) to go there. Rather, we pray at the adjacent Western Wall.
Israeli Law: The Israeli government allows the Islamic Waqf (the Islamic Landtrust) to control the Dome of the Rock site. The Waqf prohibits any non-Muslim (and especially Jews) from entering the shrine and the Israeli government permits the Waqf to make this decision about who gets in.
