Joan of Acr was a warrior and leader of an army. The women's clothing of the day where very impractical, although pretty, clothes such as dresses and corsets. She needed clothing that was flexible and practical. Something that would allow her to ride horse, run quickly, crawl through mud, and be light was a must. I also imagine that the men she was leading saw her as more of an authority figure by wearing men's clothes then if she had been giving them orders while looking as pretty as a doll.
