I first suggest you take the other answer here with a 'grain of salt' (bit of doubt based upon your own impression & judgment).
There was a significant difference between the settlers and Natives on religion. The settlers tried to imply that the Natives believes were barbarous and heathenish, while the Natives said the same thing about the settlers (for their inability, or refusal to follow their own religious dictates).
The other main cause of problems is related to property ownership, and political concepts. European political theorist proposed a supposedly unattainable political structure that basically abolished private property ownership to the exclusion of other people (see The Commonwealth of Oceana, by James Harrington). Native Americans lived in this political utopian theory and it was a hard sell to Europeans that such political systems were impossible when they need only look over their fences to see that it was not. Plus, under these forms of political systems no one can 'get rich' (profit at another expense; there is no form of inequality), so greed became the real issue.

Because the Native Americans religion was Shamanism, which is a spiritual religion that lets people to connect to other dimensions in this universe, and the invading White Anglo-Saxon Protestants were Freemason(Illuminati) members, and the Freemasons are Satanists, so they killed them in order to get rid of some of the only people who can connect to (God,Allah,Jehovah,or what ever you would like to call), by doing this they get rid of Gods presence on earth so they have more control.
