General Robert E.Lee surrendered because with his army surrounded, his men weak and exhausted, Robert E. Lee realized there was little choice but to consider the surrender of his Army to General Grant.
He didn't want anymore of his soldiers to be killed.

Because his lines were too thin to hold, and his men were barefoot and starving.

Grant had ended the system of prisoner exchange, and after that it was just a matter of time before the Confederates ran out of manpower. Also Sherman's punitive raids in Georgia and South Carolina, and Sheridan's in the Shenandoah, had greatly diminished their supplies of food and ammunition.

He had no choice.

He had run out of manpower and supplies, and his men were barefoot and starving.

This had been inevitable, from the moment when Grant ended the system of prisoner-exchange. Only the chance of Lincoln getting voted out would have saved the Confederates.

Every day they didn't surrender after that was costing needless casualties and suffering.
