It is not necessarily that the Roman leaders disliked the Christians, even though many pagan Romans did not like them. In fact, there were alternations of periods of toleration and periods of persecution. Some emperors saw the Christians as a threat to the Romans state.
In the first comprehensive and actually documented persecution, by the emperor Decius, it was ordered that everyone in the empire (except for the Jews) whatever their religion (there were many religions in the empire) had to perform sacrifices to the Roman gods and the emperor and get a certificate which proved that they had done so. This was done to test people's loyalty to the Roman state. The Romans saw Roman religion as an integral part of the Roman state. Many Christians refused both to honour any god other than their own and to perform sacrifices. They also considered sacrifices as abhorrent, while for other pagan religions it was less of a big deal because they also practiced sacrifice. The refusal to offer sacrifices for the Emperor's well-being appeared seditious. Many Christians were executed.
In the Great persecution unleashed by the emperor Diocletian, there were worries about the presence of many Christians in the imperial bureaucracy and at the imperial court. This time persecution was concentrated on the Christians. A first edict ordered the destruction of Christian scriptures and places of worship, banned the Christians from gathering for worship and required that they perform sacrifice. The senate, the army, and the bureaucracy were purged of Christians. A second edict ordered the imprisonment of all bishops and priests. It targeted the clergy which was seen as more dangerous than the followers.
