Truman did not grant permission to MacArthur to invade North Korea for it would aggravate China and get the United States into an even longer war within Asia. Many members of the UN had also pressured the United States to not further its involvement in Korea which furthered Truman to disallow MacArthur to invade North Korea.
MacArthur wanted to attack China as the Chinese were aiding the North Koreans; but Truman did not want a war with China. MacArthur also wanted to be able to use atomic bombs, but Truman refused to allow them to be used.
The disagreement was not about taking over China. It was about using nuclear weapons along Yalu River to cut China off from North Korea. On a much larger scale, the disagreement came down to who exactly controls the military, Truman (Civilian) or MacArthur (Military). Truman let him know that it was Civilian.
If you are talking about McArthur's request to resign, it is because President Truman had said to his Staff: "I want him fired. I don't want the bastard to resign on me". Truman (and many of his advisers) had come to the conclusion that McArthur was guilty of refusing to follow orders and Truman decided that it had to be made clear that not following orders by an army officer, however exalted, should lead to punitive action.

Truman then wanted to draw out from Korea to avoid conflict with China. However, MacArthur wanted to drop atomic bombs on China and start a war with them as well.
