The B-29 was used as it was the most powerful bomber that the Americans had. It could fly long ranges and operate at high altitudes, making it safe from anti-aircraft and most enemy fighters. The reason they bombed civilian area of towns was that the industry of Japan was spread out among small shops. Many were even operating out of their homes or close by. There was no way to destroy Japan's production capacity without causing damage to the homes that were nearby.
