The short answer is: Hitler posed the greatest threat by controlling the largest army and potential control of more resources and needed to be eliminated first. Japan, for all practical purposes, had lost the war 6 months after bombing Pearl Harbor. Japan also was isolated and spread out over a much larger area and could be cut up and destroyed once Hitler was defeated.
