It isn’t sure they did. In fact, new historical evidence points to the possibility that they lived with them. They had a village down river from the colony and recent historical evidence has found English items in the village and evidence they were living with them.

The Spaniards included the Indians in their culture. They intermarried and used them for labor. The English however, if not successful at converting the Indians to Christianity, would force them off their land or kill them. They found no use for labor from them, since Indians could easily run away and was not a good source of labor (indentured servants were).

The Lost Colony of Roanoke Island could possibly have been massacred by Powhatan Indians, but their wasn't enough evidence to back it up. Even though, the fist 15 colonists that moved their were at war with them, this did leave us thinking that they might have killed the Lost Colony, but it is not precise. This is why this is called the "Lost" Colony; we still don't know how they just suddenly disappear after John White came back from England 3 years after he left them for more supplies. Then again he didn't go looking for them as soon as he found them missing. A few years later a search was set out to go and find them, and no trace of them was left behind.
