In Halo 4, you are not actually fighting the real Covenant. Instead, you are fighting a rouge group of the Covenant known as "Storm". This rouge group still believes in the Prophets' teachings. Not all Elites are part of Storm, only the ones that still believe.

In Halo 4 those Elites are apart of an old splinter cell of the Covenant that never turned away from the Covenant ideas. As you notice there are no Brutes among their ranks because the Covenant Civil War tore the two apart. The Elites that were your allies in Halo 3 returned to their planet.
In Halo 4 there are two species of enemy. The Covenant and the Prometheans. The Covenant consists of grunts, jackals, skirmishers, elites, and hunters. The Prometheans are the crawlers, knights, and watchers.

It's all the storyline. In Halo CE, Chief was fighting covenant to end the war, during that, he was distracted by 343 to do some favors for him. While he did that, he saw a tape recording the flood killing the marines stationed there. After some heavy looking, it turns out the covenant accidentally released the flood. Skipping the end. In Halo 2, the elites were failing to protect the prophets. (Brutes were already joined with the covenant at this time) The elites wer e getting worse and worse and the brutes knew this. The chieftan used this as his opportunity to control the prophet into believing that the brutes could replace the elites, and they did. They both fought for the prophet, but the elites failed, being rejected by the prophet. In Halo 3, the elites befriended the humans to "destroy the covenant" but rumored (by a hidden audio log) to have only joined to fight the brutes. The Arbiter is the only one who believes the covenant is wrong and has fully joined with the humans. In Halo 4, the elites are fighting the humans again. Why? We'll see.
343 Industries has stated that multiplayer will focus on Spartan IV's NOT Elites. Elites will not be playable in Halo 4.
