This is an excellent question, one which many non-religious and religious Americans likely share. President Obama, being of Muslim heritage, and by choice attending The Trinity United Church of Christ for 20 years, has studied black liberation theology. The Reverend Doctor Jeremiah Wright, President Obama's spritual advisor, teaches the teachings of James Cone, of black liberation. President Obama may not even know the Lord's Prayer. More likely he chose to acknowledge those atheists who sued to keep God out of the Inauguration.
As a former president, Obama respected and upheld the constitutional principle of separating church and state. The decision to recite a specific prayer during the inauguration is a personal choice, and Obama may have chosen not to recite the Lord's Prayer to avoid favoring any particular religious tradition and to be inclusive of people from different faiths or no faith.
