Jews believe in G-d because they sincerely believe that G-d exists and that He has chosen the Jewish people.
Jews also believe that G-d's ways are unfathomable. Similar to looking at the underside of a carpet while the weaver is manufacturing the carpet. It looks like a random tangle of strings that the weaver occasionally cuts, pulls and twists. When seeing the finished product from the top, it all makes sense.
One of the mysteries of the universe has always been why the wicked prosper and the righteous suffer. The Holocaust was probably the most extreme case - but it's still the same question. Not understanding has no relevance to not believing.
