For Muslims, the cleanliness is an important part of the religion, and Islam has many rules for both practical and ritual hygiene. Islamic hygiene includes the ritual washing of hands, feet, arms, legs, head and face before prayer or other religious acts, and hygiene measures for "impure" acts lavatory, intercourse, contact with dirty objects and so on. It also covers general hygienic maintenance of the body as regular bath, clipping nails and hair and so on
We cleanse ourselves before prayer so it is respectful when we pray to God. Also, when we wash our eyes we erase the sins we saw, when we wash our mouth it erases the sins we said, when we wash our hands it erases the sins we did with our hands, and so on.
In praying, one is connected with his/her heart and soul to God , the creator, and that is why praying in Arabic is called "Salat" that means connection to God. If one is going to meet his boss in work or any important official, he/she wears the best cloth that is not only clean but looks respectable. Isn't more logic when meeting with the Creator, one should wear the best clean and respectable cloth?
In addition, one should recognize that Islam emphasizes the importance of cleanliness of body and mind in addition to cloth cleanliness. Quran says (English meaning translation):

Do you expect to be allowed to pray to God (perform salat) on a dirty area. If you mean by praying saying requests to God to bless you with someting as recovery from illness, support, or the like, then no area or time requirements are fixed for that.

when Muslims pray to Allah, the should be clean and in a clean area. That is why they wehre clean clothes, and do wudu. You can not pray in a dirty place, that's not the right way to pray.
