Any little scraps of food that have fallen onto the oven's bottom or racks will burn up which causes a bad smell. Because the oven gets hotter than usual when it self-cleans, the food that might not have burned before does now. And burnt cookies do not smell great...

A self-cleaning oven essentially heats up to the point that food material is burned off the surface. Almost all self-cleaning ovens lock during this process, but you should never open the oven during it. Also, ovens coated with Teflon have been known to release fumes which mightharm pets.
