Scientists believe this because DNA is found in mitochondrion, like a nucleus, and are also used in cells to create energy using ATP (adenosine triphosphate). Mitochonrion are very similar to prokaryotes, or cells with no nucleus- like bacteria. It is because of this reason that some scientists think that they originated from endosymbiotic prokaryotes. These are prokaryotes that live within another cell. They hypothesise that mitochondrion entered other cells, then gradually began to function FOR the cell, carrying out processes like the host cell's own organelles.

Sorry if this is dodgy or anything, I've only just learnt this stuff. :)

Why do scientists believe that mitochondria were separate organisms?

There are several reasons. First, mitochondria have a capsule around them very similar to bacterial capsules. Second, mitochondria are the only organelles in animal cells with their own genetic material. Third, mitochondria replicate themselves. Fourth, mitochondria are genetically similar to some bacteria.
