Rabbits are very territorial animals. If they are in the same cage she is probably 'in his space'. They are also solitary, she might just be doing something that is bugging him. Every rabbit should have it's own cage neutered/spayed or not.

Because he is frustrated. He is in the cage with a pregnant female that will not have anything to do with him and might even be getting aggressive herself. Every rabbit should have a cage of it's own that way they can not hurt each other or themselves.

I had this situation occur to me once and it had turned out that the rabbit was pregnant; perhaps your rabbit is being protective, not aggressive.
