i have the same issue...'96 runner with the 2.7 4cyl. it seems to come from the area around the master cylinder but 'travels' when you put you hand on items to see what is vibrating. I've had 2 other people listen with me and it continues to baffle me...
The harmonic balancer on a 1990 Toyota 4 Runner is turned clockwise to loosen it. This is backwards from most bolts to prevent it from being loosened by the rotation of the engine.

It is normal for a little vibration with the air conditioning on due to the compressor working , fans on , and engine running a little warmer. On at least 92-96 Toyota's the fans automatically come on when the ac is turned on
i would get some belt dressing at ur nearest auto store. just have the engine run and spray the dressing on the belt, and have it run for a few minutes and that should take care of it. but if its an older model id recommend having the car turned OFF while you spray it, cuz the engine fan will definitely blow it out of there.
Repair the problem that turned it on and then clear the code with an OBD2 scanner/code reader
