This is a feature related to the theft-deterrent system of your vehicle. The system is designed so that if you lock the vehicle with the keyless entry transmitter, you have to open it with it as well. If you don't, the vehicle will beep the horn for 10 seconds and if it's not overriden, the car will activate the anti-theft system, which is the same as if you hit the panic button on the transmitter. If your transmitter is dead or missing, you can also override the system by putting the key in the ignition and turning it to run, but you don't need to start it. The system also activates when you open the trunk with the transmitter and close it. The trunk will not close on the first try and the horn will beep until you trigger the transmitter. There's nothing wrong with the vehicle at all. It even states in the owner's manual about it. If you don't like the feature, just use the power lock switch on the door instead of using the transmitter to lock the vehicle. That should override the system altogether.

The location of the remote keyless entry module on a 1998 Saturn is in the rear of the passenger compartment. It is underneath the trim at about shoulder height by the right rear seat.

Follow the written directions that came with the new keyless entry system - OR - take it to the Saturn dealership for programming. The have all the necessary equipment and proprietary software for doing that task.

Disabling the keyless ignition security lock on a 2007 Saturn can be done by programming the security locks. Turn the ignition to run, without actually starting the engine, and press the unlock switch for eight seconds.
You can program the keyless entry remote, for your 2001 Saturn L200, by holding the unlock and lock weapons at the same time. The red light will flash on and off. The remote will be programmed when the red light stays illuminated.
