Now, if you are talking about some sauce that is bubbling without heat, then those are gases produced by bacteria that are growing in the sauce - which means it is spoiled.

Tomatoes have trace amounts of protein in them. This can appear as foam when boiled. To avoid this foam do not boil your tomatoes (unless the recipe requires it). Simmer slowly and watch closely. If cooked long and slow the foam will go away on its own. Otherwise you can skim it off. It's not harmful, just not aesthetically pleasing.
