Are you sure it is the transmission that is clunking? It could be the u-joints on the drive shaft that are making the noise. When the u-joints on the drive shaft are bad, there is an audble clunk when you accelerate and when slowing down (basically the same motions you go through when shifting gears).
if it is a manual transmission. U will need to run a hose down to the drain on the passenger side of the tranny, and fill it from the hose. Once it is full it will slowing drip out of the opening on the tranny. It is best to have two people do it.

the tranny is probably going out, but try a fluid and screen change. keep in mind if the tranny is going out, i have seen a fluid and screen change stop them from shifting altogether
