German shepherd dogs love being with you and they just get lonely when you're not around. They can tell when you are going to leave and they get upset that they won't be around you. I had a German shepherd puppy and he'd get like that, whining and trying to follow you if you got far away from him. It's all right for you to leave, but you should try to leave toys and things like that for him/her, and if it's a young dog/puppy try not to leave for too long.

Although I am not a veterinarian or expert on German Shepherds, I did own one for several years, and in my experience, he would wine when he was sad, anxious, or missed us. Unfortunately we used to purposefully rile our dog up sometimes because we thought that high-pitched nasally whine was really cute, but in the most basic term, they whine as a coping mechanism, much like how we'll cry when we get sad. I'm sure you figured out that the whining is very different than the barking, so when your dog is whining, just make sure to give him/her a lot of love and attention, and try to distract it somehow with toys and/or treats so the whining will lessen.
