Because of the blue power remote wire leading from your head unit to your subwoofer amplifier acts like a light switch. When you turn your head unit(stereo) on it turns on your amp powering the subwoofer but if you use blue tooth the unit is designed for talking not for bass so it will not send sound signal to the subs.
If you are trying to get the Subie radio to listen to your phone or iPod via Bluetooth, just set the radio to Bluetooth, turn on the phone/iPod, and tell the radio to scan for new devices. If you want to use Bluetooth headphones to listen to the car radio, this is illegal if you are driving the car, and I don't think the Subie radio is equipped to do this anyway - it is a "receive only" Bluetooth system.

If you only have one audio output port then you are stuck. Most modern motherboards have 6 audio output ports. It's actually called 5.1, with the sub-woofer the .1 port. So you get front left and right, rear left and right, center, and the sub-woofer port. If you only have 1 port then you need to get a 2.1 speaker system.
