Because the anti-theft system senses that an improper key (or improper method) is being used in an attempt to start the vehicle and the on-board computer has disabled the ignition system to prevent (what it senses as) the attempted theft of the vehicle.

Mine comes on periodically too, and then the engine wont start. If you sit tight for about 5 - 10 minutes until the light stops flashing, the engine will start right up.
If a check engine light is appearing when the car starts then the ECU is receiving an alert from somewhere in the engine. The computer should receive a diagnostic test which will provide an answer as to why the check engine light appeared on the 1997 Honda Civic.
turn key to on position ,but do not try to start until antitheft light quites flashing. It may take 5 to 10 minutes. When antitheft light quites flashing you should be able to start your car. If not repeat the procedure.

I don't know what YOUR vehicle does specifically, but most diesels have "glow plugs" that come on when the engine is cold. The glow plugs warm a spot in the cylinder making the engine start much more easily, especially in cold weather. I can't speak for YOUR engine, but in general, there is usually a light on the instrument cluster that flashes while the glow plug is heating. Once the glow plugs are up to temperature, the light stops flashing and you can start the engine. If there is any doubt, read the section of the owners manual that describes the operation of the glow plugs.
