From the earliest beginnings of civilization People have been "mystified" by natural occurences. Imagine, for example, when People first saw fire and asked themselves where it came from; the sun that lighted the day and the moon and stars by night; wind rain etc. It was at this point People began to create or recognize a "greater power". Now as then Christians are still doing the same thing. There are many things that Christians believe but cannot adequately explain so they call them mysteries which will be trusted in and clarified for them when they depart this life for the world hereafter. In conclusion, The Holy Trinity (ie. God the Father, God the Son and God the Holy Spirit) is probably Christianity's greatest mystery.
This probably refers to the idea that we can't know the essence of God; He is far superior to human beings, so we can know some things about Him - some of His attributes, like that He is powerful, all-knowing, benevolent, etc. - but we can't know how He "really is", His essence.
The church was a mystery in that no one but God knew that the Israelites would reject Jesus as Messiah at His first coming and that at that time God would bring in Gentiles into what is called the church age. God at that time set Israel on the back burner so to speak and begin a new age predominately Gentile. So far this church age has lasted 2000 years, but many persons believe that soon the church age will end and God will resume with His program with the Jewish people.
It has always been known through the Old Testament that Gentiles would receive salvation but no one expected an age (at least 2000 years old) to split God's program for the Jews so drastically.
Simply put, most all do not understand the reason Jesus established the Church of God on Pentecost Sunday, 17 Jun 31 AD. This was part of God's plan of salvation beginning with a 'little flock' of disciples (imitators of Christ) to train, develop, have fellowship and do Gods work in their lifetimes. One cannot be a member of the Church unless God the Father calls them into it - see John 6:44, 65; Acts 2:47; 1 Corinthians 12:18). Then the person must fully repent - more than just remorse for guilt of sin but a turning away from sin, attempting to overcome it. Then they will be immersed in a water baptism to symbolize burying their old selves and coming out of the watery grave a new being. With the 'laying upon with hands' that symbolized the gift of God's Holy Spirit begetting them - Christ in them (see Galatians 2:19-20). These 'firstfruits' will do God's good works in their lifetimes:

There is the possibility you are referring to Mystery Babylon as the name for the end-time Church headed by the False Prophet in the Beast government. The teachings of this Church are false and dominant in the world of 'churchianity.'

It means that their will always be mysteries in religion and in church, and that we have to accept that.
Because man will never know everything about God in this life. We will only know God completely in heaven.
