Pure meat is actually considered a luxury everywhere, at least for the Middle Class and below. From the Middle East to the Western World, getting meat requires more water, more corns and more workers than just eating the nutritious elements of meat right from the source : Vegetables. Which makes it a lot more expensive and subsequently makes meat's price skyrocket!

It is expensive especially in densely populated areas, and Japan in no exception.

Mainly geographical reasons----because Japan is an island, fish and sea creatures surround the area everywhere, and are easy to catch and cook. Furthermore, in traditional Japanese cooking, Japanese chefs tend to avoid foods that are especially oily or greasy, and meat is much messier than fish and higher in oils and fats.
